The train covers could very well go on after the trains are on the track. I'd imagine with all the wires and electrical boxes on the trains, they'd want that all covered to insure guests don't mess with anything, and to help protect them more from bad weather. Edit: Someone asked about the trains on Twitter and they said they will have covers very similar to those in the concept art.

They confirmed they are still part of the plans at the recent construction tour. While the additional theming may not be built, the near misses are being used as selling points of the ride so they will be there. The water fly over was also filled today, so that will be there as well. Not sure if it will have the fountains in or not though.

^ We've known that for a while. The confusion is over what happens after the ERT. In a recent interview it was stated the ride will be open to season pass holders on the 12th, so what we're trying to find out is after the ERT is it open to the general public, or only to regular season pass holders. -
Just a heads up to anyone going on X Flights opening day (May 12), according to the ride will only be open to season pass holders. This is the first I've heard of this, so I'm not sure if it's for sure or if he was thinking of the XTreme pass holder ERT on that day, but just something to keep in mind if you don't have a pass.

According to SFAFans.com, it was mentioned at the event that the dry park will replace the QBot with QBand, which is what the waterpark uses, and will be the only park in the chain to use the QBand for the both and theme and waterpark. Should be interesting to see how that works out and if it ends up being implemented at the other parks. Lots of painting going on and a new Fright Fest haunted house too.

^ There's more difference between the two drops than just that they go opposite ways. As for the holding break, I doubt it'll be fixed. Seems like the general consensus is that the ride is better without it anyways. The park posted this great photo on Twitter, great to see more ground level shots. Link
